Check to make sure that the connectors to your battery have no build up. Make sure they're spotless. If it isnt your relays, it MAY be that your alternator was a dud, doubt it though since you replaced it. Just my 2 cents

Could be a bad voltage regulator too. I've seen brand new alternators that were bad too.

I've been having the same problem. One day my battery was dead and i thought that i must have just left my lights on, but the next time i try to start it the battery is dead again. I take it to my local toyota dealership and they said that my brand new battery has dead cells so i replace it and soon enough it is dead again. I dont think that it is my alternator because if i trun the car off after it has been running then it will start up again so it is still getting charged. So i call a different shop and they said that some wires must be crossed and its draining the battery. So im getting that checked out aswell.

I havent replaced the batter on my mkiv yet, so i dont know the specifics on what kind is recommended. But I do know that for instance alot of porsche's require a very strong battery, that fact is easily overlooked by alot of shops, failure to get the right kind can result in this kind of issue. However, this is most likely not the case.
